Every month, thousands of Kenyan businesses face the same payroll challenge: manually calculating PAYE on graduated bands, applying the correct NHIF and NSSF deductions, processing overtime and commissions, handling employee loans and advances, and producing payslips — all while meeting the payment deadline and avoiding penalties from the Kenya Revenue Authority.
A single miscalculation creates downstream problems: overpaid employees who resent any correction, underpaid statutory deductions that attract KRA interest, and dissatisfied staff who cannot get a straight answer about how their net pay was derived. Payroll software eliminates all of these risks by automating every calculation based on current statutory tables.
What Kenyan Payroll Software Must Handle
PAYE — Pay As You Earn
PAYE is a graduated tax applied to employee gross earnings above the personal relief threshold. The bands and rates change periodically, and businesses must apply the current rates — not last year's. BetaSuite Payroll maintains up-to-date PAYE bands and applies them automatically to every employee's taxable pay, taking into account pension relief, insurance relief and disability exemptions.
- Graduated PAYE on current KRA bands
- Personal relief (KES 2,400 per month) automatically applied
- Insurance and pension relief deducted before tax calculation
- Housing levy (1.5% of gross) calculated and tracked
NHIF — National Hospital Insurance Fund
NHIF contributions are calculated on a graduated scale based on gross pay. The employee contributes a statutory amount; the employer contribution (where applicable) is added separately. BetaSuite maintains the current NHIF table and applies the correct deduction to every employee automatically.
NSSF — National Social Security Fund
Under the NSSF Act 2013 (as progressively implemented), both employee and employer contribute based on pensionable pay. BetaSuite calculates both sides of the NSSF contribution and posts them to the correct general ledger accounts — staff deductions to the liability account, employer contribution to the payroll expense account.
NITA — National Industrial Training Authority
Employers with more than five employees are required to contribute to NITA at a rate of KES 50 per employee per month. BetaSuite calculates this automatically and includes it in the monthly payroll summary.
Beyond Statutory Deductions
Statutory compliance is the floor, not the ceiling. Kenyan payroll software must also handle the messy reality of how businesses actually compensate their people:
- Overtime: Calculated at 1.5x or 2x basic rate depending on day type, capped and verified against approved overtime authorisations
- Commissions: Sales commissions from the CRM or POS, imported automatically into the payroll run
- Allowances: Transport, house, medical and airtime allowances configured per employee or grade
- Loans and advances: Repayment schedules tracked and deducted automatically each month, with a full balance ledger per employee
- Leave encashment: Days owed calculated from the leave balance and paid out at basic daily rate
The Payroll Run Process
BetaSuite Payroll structures the monthly run into four clear stages:
- Attendance import: Pull verified attendance records for the period — present days, leave days and absent-without-approval days are counted automatically
- Adjustments: Add overtime, commissions, bonuses and one-time deductions. Review the pending list before committing
- Gross-to-net calculation: System applies all statutory and voluntary deductions in the correct order, producing a payslip for every employee
- Approval and posting: Manager reviews the payroll summary, approves, and the system posts journal entries to the general ledger and generates the bank transfer list
Payslips and Statutory Returns
Every employee receives a detailed payslip — accessible via the StaffGo mobile app or printable as PDF — showing gross pay, every deduction with description, and net pay. The payroll module also generates:
- P9A annual tax certificate per employee (for KRA filing)
- NHIF monthly return schedule
- NSSF monthly schedule
- Bank transfer list in the format required by major Kenyan banks
Integrated with HR and Finance
Payroll does not operate in isolation. BetaSuite integrates payroll with the HR module (employee records, leave balances, overtime approvals), the attendance module (verified time data), and the finance module (automatic GL posting eliminates double entry). What used to require three people — HR, payroll clerk and accountant — now runs with one person and takes a fraction of the time.
